If you have pause when empty set to false but refineries/assemblers are still pausing when nobody is connected to the server check the following if you have Torch installed.
In Concealment.cfg under configuration files change
<ConcealProduction>true</ConcealProduction>
to
<ConcealProduction>false</ConcealProduction>
