If your Arma 3's Rcon is not working check the following
1. You have the "Profiles" command line option set to "Profiles\"
2. Your profiles\BattlEye\BEserver.cfg config has the right password you are trying to use
3. You are using the correct IP/Port to connect as detailed in profiles\BattlEye\BEserver.cfg
